It is believed the men, aged 38 and 39, one from Maryborough and one from Brisbane, were on a camping and fishing trip in the Great Sandy Strait.
Police say preliminary information suggests a text message was sent on Thursday morning to a family member indicating that their boat had sunk in the Moonboom area of the Sandy Strait.
Police were advised late on Thursday afternoon and a search was commenced with a Coast Guard vessel deployed to the area.
A helicopter was unable to be utilised due to poor weather conditions from Tropical Cyclone Marcia.
